Like I have been saying, Message Markus on the OOTP Forums, he can answer all of your questions and get rid of the doubt.
Ask him if owner goals have anything to do with it.
If it does and is the reason, vote on getting rid of owner goals. That simple thing may fix your other issue(s).
Instead of guessing or thinking we know, Markus is the main developer on OOTP Baseball. If he doesn't know, he will point you to someone that does.
Billy, if you want to write up your exact questions and PM me or slack them to me, I will message him.

looking at it a few days ago, my money has disappeared in extensions and free agency. i really wasnt to sure about what was going on. but also my budget went down for next year and for some reason my fan interest went up but my projected attendance went down by 3000. im with whatever you guys come up with, but between money missing and the requests these guys are asking for, seems like the players are playing with dollars, and us owners are playing with pesos. math seems a bit off.

Maybe being naive, but I find it very hard to believe that OOTP has implemented a budgeting process that isn't well vetted and doesn't have direct ties to logical things.
1.) Is the financial tracking sheet that I passed on to other commishes up to date?
2.) Did you sim 3-5 seasons on the new version and track the financials?
3.) Have you reviewed all financial controls that you have on the backend (ex. attendance avg, player salary expectations) to make them balance your financial model?

I just had a long chat with Reign, he agrees that something is quite off and the numbers should not be as they are. I will test a couple of the things he mentioned but here is the main takeaway.
Right now our avg profit is 300k and it should be 4-5 million ideally. This is the result of a few things but mainly we always have a few teams running in the severe negative and it skews are numbers. We are going to have to take a more active approach in making sure teams do not get -100 million in the hole as it impacts our entire financial landscape.
Secondly, our scouting and player dev baseline is way too high. We have it set to 15 million and that severely impacts what the game is expecting it to be and what we put in, therefore impacting profits and our overall finances.
Per Mike's advice those numbers need to be changed immediately and they should be 3-5 million. I will set it to 4 million this sim. I know that everyone is not able to change that number at the moment so if you would like it changed based on the new baseline I will create a thread for you to post that change to or can PM me. High level explanation... the only reason we ever spent 12-15m on Player Dev and Scouting was because we had the money to spend. Successful teams were going over the $50m cap and they had money to blow. It didn't matter much because there are diminishing returns on what you'll see.
Example (not exact, general idea):
$500k - Average 50%
$2m - Really Good 75%
$4m - Awesome 90%
$10m - Tiny bit more awesome 95%
$40m - Tiny, tiny bit more awesome 98%
I preface this by saying that I don't have 19... or even any version of OOTP anymore. But I looked up the financial inputs and did some reading for you guys this morning. If the baselines are put in at $15m each, then the game is using that as part of calculating your net income (revenue - expense). That's $30m in a projection that doesn't need to exist. Yes it's being used by high end teams, but in reality, low end teams shouldn't be in that ballpark. If they are, well, that's probably why guys are sitting at -$100m. This is another issue that you need to fix.
As for the $90m cap that was brought up, I actually like the idea and considered something similar in the past, but it needs to be talked through in detail before implementing. That's the type of thing that is "good for the league" but really wouldn't need to be there if there was full accountability.
